Most likely, the small brown/grey fish are gambusia. They breed very prolifically!! Some goldfish that will eventually turn orange are born brownish, but turn color fairly quickly. Another distinguishing factor is body shape- which fish do they look like? Also, koi have 2 sets of barbels (whiskers). If there are no barbels, then they are not koi.
My advice is to get rid of all of the gambusia, although you would have to drain the pond to catch them all. The other fish will keep mosquitos out and gambusia use up filtration without looking nice, in my opinion.
